Is The Silkie a quarantined continuum? If not, the coordinators have at least one Kibmadine to deal with. The Kibmadine are, to quote TVTropes' Always Chaotic Evil page, "[t]elepathic, shapeshifting literal sexual predators whose chief delight is changing the victims' terror into a longing to be eaten alive."

Uh, why would they? by

Is this still that single line about 'buildings from every canon' that you so enjoyed playing with? Because a) stretching a throwaway line into massive drama that consumes the whole story is kind of overkill, and b) I'm pretty sure there are worse creatures out there than that.
If not... then what?

If part of HQ's exterior wall impinges on Kibmadine territory(?), then there's definitely a chance the Weeds would have fought them. Though I don't know that they'd have a hard time of it - 'literal sexual predator' doesn't sound like it'd be very effective against a giant Flower.
If there's any fanfic of The Silkie, there's also the chance there's been a mission into it (in-universe; I don't think anyone's written one). That might have gone, uh, badly.
Also, any relation to the monster from Doctor Who's 'The God Complex'? That also took fear of it and turned it into a desire to be killed by it, though the means was a bit more roundabout.
