Drag the Sue out through the portal, charge, and kill.
What department would handle problems, like continuities where mecha is the main form of conflict, and the agents working the case would need a mecha to combat the sue
The "Make My Monster Grow" trope is in full effect
It is a well known established fact, that whenever a huge enemy appears, it will ALWAYS have a glaringly obvious weak point that is very shootable.
Alternatively, just open a huge portal to a Daemon World, in Warhammer 40k. No sue is going to be able to last more than a few minutes, tops, on one of those. I don't care what kind of mecha you're driving, several billion daemons, coupled with the laws of physics (or lack thereof) will annihilate anything. Best part is that, as long as the agents keep their heads down, their SEP fields will keep them alive (Maybe) long enough to make sure.
Upstairs might not like it, but until they get the PPC some mecha-killing weapons, they should just be glad there's a way to dispose of sues like this at all.
-A diamond tipped drill. One agent keeps her talking (Sues love to talk), the other drills holes in the mech's ankles and shoves sticks of dynamite in.
-Tripwires.
-Pit traps, for the non-flying variety.
-Acid.
-EMP.
-Persuading her to try and do something that overloads the mech's abilities ('oh no, your Lust Object is trapped under that falling mountain!').
-Rewiring the mech to rip its own arms off.
-Dropping her into Flatland for a minute.
The PPC isn't about using brute force to solve problems. It's about the people who don't have brute force available, and have to be clever instead.

Agents can open portals from anywhere to anywhere. Creativity is the name of the game; you hardly need anyone else.
"What good is a mecha without a pilot?" asked Aggi the Agent. He then opened a portal; one end was beneath the Sue, while the other led to the Earth's core. The Sue was fried before she could utter a word.
"Now then," said Agatha, his partner, "to the truly interesting part — how do we get the mecha to HQ?"
I don't really know if it's allowed, but could you disguise yourself into a Dresdenverse wizard, then see the mecha utterly failing before the Walking Techbane?
I think that, in theory, an APD division specialising in a mecha continuum such as Gundam would be equipped with the proper tech (However, there is no such APD division — yet). Otherwise, Floaters' Special Operations Division or the Eclectic Subdivision of Advanced Species spring to mind.
That said (and like what VM said): I reckon the agents would just take the Sue out before she got into her Mecha. Makes everything so much simpler.
The theoretical sue never gets out of the Mech, and said Mech's cockpit doesn't really have enough space for the agents to hide in

However, I'd be careful assuming that just because the Sue is in a mecha, the agents would need to be in one as well - an agent specializing in such a 'verse would be just as likely, I think, to bypass the Epic Mecha Battle and make handy use of a blowtorch and a wrench to disarm the Sue before dispatching them.
