For one thing, most Agents will decide on their own who to recruit or kill. Agents generally don't get a 'kill this absolutely dead' order, and there's a lot of expectation to use your best judgement on a mission. So an Agent who killed a fic without sufficient charges just because it had gotten sent to them would be something of an outlier!
In addition, I think a lot of the rules don't apply to both goodfic and badfic. Like, badfic warps the Word World while goodfic makes its own copy-world to play in. Also, I'm not sure that the protection-from-view thing would work in a goodfic? The World messes with the canon characters to make them not notice Agents in order to protect the Agents so they can get the invading Sue out, and that wouldn't happen in goodfic.
Disciplinary actions... Probably some visits to FicPsych to see why they wanted to do that? If they've just snapped, then, well, such things happen, and help can be given. If they were infiltrators the entire time then things get more complex.
