Cowrites depend on what program you use to do them. Generally it's helpful to have a chat and a doc. Google Docs tend to work very well, since you can see what the other person is writing and have a chat (which doesn't save, be warned) on the side. You can also email a document back and forth, or write a draft by chat, or write it by email. Whatever works best for you and the person you're writing with. Most of the cowrites I've done have used Google Docs, although Lily Winterwood and I wrote half of a story on Tumble (unpublished, there was something else we wanted to finish first), and Karen DuLay and I actually rped part of a mission (which we're now rewriting), also on Tumblr, which was very fun but a little more difficult once we got to the mission part of it. Karen and I communicated via tags and sometimes in the gmail chat.
Seriously, though--it's whatever works. There's no one way to do this, and there's certainly no wrong way to do it.
Most importantly, of course--have fun :) Writing with other people can be great for learning, for having fun, and for something else that's escaping me right now; enjoy it :)
