Probably anything that affects a canon character should affect a non-canon character as according to the the universal laws that govern the fictional universe they're in. So, logically The Force should affect creeper!vampire!Anakin.

Would be his meditation chamber. As far as I can recall (been a while since I've watched the trilogy, really need to fix that.) he's without the mask portion of his helmet while inside, so if you could somehow get him out of the plothole and in to the chamber you might have a shot.
You'd have a devil of a time sneaking up on a Sith Lord, particularly while he's meditating, but if it's a Legends fic you could snag an Ysalimir off Myrkr. If not... Well, I'm sure your agents will think of something.
Another problem would be getting to Vader while he's in the chamber, but you might be able to solve that with an imperial officer disguise.
If all else fails, he can (depending on circumstances and canon) survive without the helmet for short periods of time. However, as the helmet is actual armor, about the only way to get it off that I can see would be open combat, so... Probably not a good idea. Sith Lords are rather renowned for their efficiency in killing people, and Vader is deadly even by Sith standards.

Vader can't live without the mask,but if it does have filters you can't neutralize him while he has it on.
Would there be a way to break a lenses without damaging the life support maybe? Or you'd have to take him to a PPC doctor and/or nurse to keep him alive while you take the helmet off. He'd not go quietly though.

I can probably conjure something up from the latter (if nothing else, dropping him into an ysalamiri field should let you get the drop on him), but don't really know enough from the former.
Though it feels like that might be leaning too heavily on the idea of having more tech/resources than him. The PPC is about doing more with less. How about not wiping his memories at all, but tricking him into thinking they make sense? You could pull him out of the plothole before he falls in and play a game of 'keep real Vader distracted and away from fake Vader until you can get rid of fake Vader', that could be fun. Or convince him that the plothole is a Rebel scheme of some description to imprison him. How well do plotholes stand up to lightsabers? I can't imagine he'd sit quietly, and if he can break out by himself, you're in a situation where he does the convincing part himself, and you still have to trick him away from the mission...
Sorry, I got a bit derailed there, but I think the whole 'agents running interference for the badfic (so they can stick around long enough to kill it properly)' idea has something going for it. If you want it, take it; if you don't, let me know and I'll probably try it myself sometime.
