If a Sue puts her fic into script format, would it be fitting to put the ensuing mission into script format as well?
...that is an outcome, yes. I've seen some PPC missions where they change the format so they look at the action to avoid being temporally disfigured. Still, I think it's actually more fun if the PPCer goes with the script format for the mission--particularly if the author can't make up his/her mind.
While it's probably up to the mission writer, I would love to see some script-formatted missions. T'would surely make for some interesting jokes!
There is actually a page on the Wiki talking about scriptfic. And here are two missions where the agents' missions end up (at least partly) in script format due to the badfic's formatting.
I was just concerned because script format is usually present tense, and wondered if it might conflict with the past tense that most missions are written in. If there's precedent, then I guess I can go for it!
(I love writing scripts. Heh.)
I'd say... do it! Gives lots of opportunity for agent irritation/jokes, and sounds like it would be fun to write.

Jay once did a mission where the author had written the fic in present tense, and so Jay was stuck in present tense as well.
