Looking back on the (now-outdated) page on the wiki, I think the article was talking about the expenses of raising a Pokémon, not the actual cognitive level.

I guess that this means that all Pokémon in the PPC operate on the same intelligence level as their counterparts in the Mystery Dungeon series, so having a Poké-Agent doesn't seem too Farfetch'd.

In all seriousness, don't forget that the DoI has a goose working for them. Alice the Horse is also a good example of an agent that is an animal. Furthermore, it'd make for an interesting agent dynamic: I'd love to see a DOGA spinoff featuring a human agent and his unflappable, quiet Flareon partner, for example...
