Out of those continua, I'm only familiar with MegaMan and maybe Pikmin. Like you said, those two series would be somewhat odd choices for agents due to the natures of the characters. I think there's a perfect place for them: the DoSAT. For example, NetNavis have been shown to be able to "speak" to technology, and a Pikmin character would be small enough to fit into the inner workings of devices. These factors would allow them to interact with technology in a way other agents never could, and thus they would be the perfect choices for maintaining agent gear.
First, perhaps an RC of Action agents that includes a Navi would be equipped with an RA that doubles as a PET.
Second, there are continua where perhaps a Navi would have a body. Obviously, one would be Battle Network, but I also think they'd physically exist in Digimon, dot.Hack, Sword Art Online, and the Matrix. All of these are at least partially based in a virtual, computer-based world, where a Navi could feasibly exist. Of course, one could possibly jack Dimensional Area generators from NT Warrior, but that may be a waste of resources.
I'm wondering if a Navi could potentially be used to disrupt the functions of Sues/Stus with bionic or mechanical parts as well. Get close, find a way to jack in, and watch as the Sue/Stu loses control. Perhaps this could work somewhere like a Transformers fic?

Well, there are blue chaps (MegaMan, FlashMan, almost all Aqua-element NetNavis) and some with ponytails (Roll, Protoman, Zero), but there's no hentai involved.
Actually, one of the most astonishing things about MegaMan Battle Network is that there aren't any references to adult content, not even subtle ones. Considering that the world literally runs on the Internet, that's very surprising.
