As others have said, there's no official recommended reading order, but I have assembled a list of spin-offs I personally think are good introductory material for newbies. As far as order goes, the Original Series comes first. Beyond that, each agent pair has its own timeline (which missions came after which other missions, et cetera), but there's no real overarching timeline that needs following.

As you read more and more missions done by one Agent team, you become more attached to them as characters. Also, some Agents will tackle multiple continuums, so a single pair isn't necessarily limited to one canon. I'll be happy to give recommendations if you tell me a few fandoms that you're in.

I haven't heard it, and I've been lurking about a wee bit longer and I've skimmed over a long list of Boarders. However, as a newbie I'm not the best Boarder to ask. I don't think there's any specific order beyond The Original Series, but there is the Official Fanfiction University of Middle-earth (OFUM) to read, possibly. If you're not into the Tolkienverse then there are some other fanfiction universities also.
