Glee and Ouran High School Host Club? That could be interesting.
With the obvious caveat of "if written well."
I don't know if anyone else knows both these canons, but I'm voting for Glee and Ouran High School Host Club.
Well, the bestcrossover I've ever seen was this Halo/Forgotten Realms fic called 'Finishing the Fight.' It has Chief, Arbiter, Cortana, Johnson, and Cmdr. Keyes crash-landing in the D&D-verse as an alternate ending to 'Halo 3.' Prepare to have your mind blown, 'cause it's [REDACTED] AWESOME!! Seriously, Drizit and Neeshka fighting alongside the Arbiter and Master Chief against orcs, demons, drow, and who knows what else. No crossover could top that, NONE.
What? It would totally work!
I saw a fanfic that crossed Azumanga Daioh and Battle Royale, and it was awesome, though I felt terrible for laughing at it.
Also, though it's not really a continuum, the Slender Man and Left 4 Dead. I keep imagining the Hunter stealing his kills for some reason.
Because, seriously, GLaDOS versus the Doctor would make an awesome episode.

Also, Chell may make a good companion if she ever spoke. And the robots can replace K-9!
Is it sad that I want this to happen for Series Six now?
I wrote a Detective Conan and Card Captor Sakura crossover, with also a sequel. And a Knight Rider - Card Captor Sakura one.

Maybe Narnia. I'd love to see the Pevensie kids' faces when they met Mudge.
Just, y'know, not written the way "Martin's First Time" did it; one solitary line in which Skipper mentions his "cousin Mudge" knowing a unicorn, and Martin doesn't react at all even though unicorns don't exist in Mossflower. When I first saw that I hadn't met anyone who knew the Spellsinger books, and I wasn't sure if I should be pleased that someone else knew them or stunned at the clumsy writing.
Who would prefer that the pot, squick, cynicism, sexual depravity, and general aura of grubbiness stay out of my Narnia?
I'm sure Spellsinger could cross beautifully with many things, but I would really rather it stay out of my pretty, idealistic, loving-God-filled, innocent, childhood-related and yet still deeply fulfilling Narnia and everything that it symbolizes.
/personal sensitivity about that fandom (and this is directed at a variety of ideas and fics, not just this particular suggestion)
Let's see... Addiction, betrayal, quasi-cannibalism, mind control, the death of innocents, violent battles, (attempted) suicide, murder, and the end of the world.
The difference isn't what the topic is; it's that Narnia is always an idealistic setting, rather than a cynical one. You can do very dark things in a world like that without breaking the tone of the story if you keep in mind that the good guys will either win or go down fighting, the bad guys will either lose or not find satisfaction in victory, and in the end it'll be clear that it's always possible to do the right thing.
The one in which Jack Sparrow was kept alive on the island by eating a Care Bear was particularly entertaining.
Was that fic serious, or was it parody? Either way i'd like to read it.
I think I can find it myself, there probably aren't that many POTC/Care Bears fics out there.
And that these things, the dark stuff, it isn't okay, or necessary, or merely a part of life, or a lesser evil. It's wrong, and it's everything that we all are fighting against, and good triumphs in the end, and the repentant are welcomed home. And the end of the world is, in fact, a welcome home.
And cynicism, and the acceptance of nastiness, and concepts like inevitable sin and necessary evil, and black versus gray, and lust and greed and foulness - they do not belong in Narnia.
I'm sorry, I realize I'm getting a little bit over-passionate about this, but to me Narnia represents both my childhood and my faith, and those are two areas I do not want cynicism.
The Pevensie kids probably wouldn't do well in the Spellsingerverse (I wish Foster had bothered to give the whole Spellsinger world a name, it'd be a lot less cumbersome) but maybe Jon-Tom'd be pleased to see Narnia, particularly Jon-Tom during the first couple of books. It's probably a lot closer to his idea of a fairytale world than Spellsinger is.
I won't write this if it'd upset you, don't worry. It's just kind of fun to wonder.
Then I'd be interested. But can you forgive me if I assumed you'd go the cynicism-and-obscenity route, all things considered?
And, I mean, you've got the right to write it, I just definitely wouldn't read it.
Considering my track record, it's a valid fear. I don't think I will write it, it's a long time since I've read Narnia and I have a lot of other stuff to do. Would be quite fun to see Mudge actually speechless at the sight of Aslan, though - I don't think he'd do the whole fall-to-knees-and-pledge-eternal-loyalty routine, and he'd pretend to be cynical about it later, but I reckon he'd secretly be impressed.
Reminds me, I might actually write that interlude where S&S end up in the Spellsinger world at some point. Wonder what the penalty for an agent sleeping with a canon character and not neuralysing them would be ...
It can't help but imagine Mudge being cynical, and Aslan showing up behind him and saying, in this very benevolent, amused voice, "Really?" And Mudge stammering while everyone else chuckled.
And that'd be really cool (and I'd be flattered, if the idea started at the meme). And probably sent to spork badfic involving said character, and letting the agent in question handle the explanations.
Never seen any Spellsinger badfic, oddly enough. Unless you count the one-line mention of Mudge in "Martin's First Time". (I'm not sure whether to write a mission for that one, since I'd basically be rehashing the MSTing. I'm amused by the idea of the agents watching the bit where Skipper "dropped his body", though.) Not sure whether to be relieved or disappointed at the lack of Spellsinger fic; on one hand, it's hard to find anyone who's heard of it, but on the other, we don't have to see what the badficcers could do to it.
Personally, I prefer that there is fic. 1 good fic in 10 isn't that bad.

Doctor Who and Star Wars.
I know it's been done before a couple times, but my friends and I were plotting one that actually might have been pretty epic involving the Doctor and our RP characters, and an alternate dimension.
Basic premise: what if the reason for Dr. Jekyll's transformations was not tainted chemicals, but rather misplaced HP-verse potions ingredients? Naturally the Ministry for Magic would have to be involved in tracking them down and covering up the mess, which would be an interesting story; and then what? I never got that far.
This plotbunny free to a good home, if anyone wants it. Much as I'd like to, I'll probably never actually write it.

How about Doctor Who and World of Warcraft? Just have to make sure that no Doctor Who characters become Death Knights.
Also, I would not be opposed to seeing a Metroid / Cowboy Bebop crossover. It makes some sense, I think. They are both about bounty hunters in space.
