Your fic was NSFW( even though it didn’t contain full blown sex), and I think that you should have marked it as such. Also, I thought that shipfest fics are supposed to be PG 13? The wiki says so, but I don’t really know whether this is still relevant.
The fic is also NS4M, especially the part where the fic mentions GMA feeding a literal rat to a python, and there was a joke made about it. Even though this is the board and not the Discord Server, I still feel that it’s necessary and our responsibility to warn others about the things that can trigger them.

She/her, pansexual, no preferences regarding kink but if you could refrain from shipping me with Voyd, Hanafuda, or SRPA I'd appreciate it. Long hair in what my mum calls dead-mouse brown and eyes that have a weird blue-green colour to them, akin to algae, again according to my mum. And she's got the front to wonder why I have no self-confidence. I'm six foot dead and sixteen stone and frankly look a bit like a frog with my belly hanging over my spindly little legs. I wear my hair down and my nails long and my clothing only when forced. I'm ugly and weirdly shaped and my fiancée will tell you that's not true but it's their fault for not going to Specsavers. I am weak and slow and frightened and I'm nowhere near as clever as I think, and I think I'm a complete shpxing idiot so we're off to a flying start there. So lacking any other positive traits, I try to be funny and I try to be kind, and sometimes I can get it right.
Here's hoping, anyway.

"So," GMA said, "we've known each other a while, and with they way you keep looking at me — you're a fan of reptiles, right?"
"Oh yes," doc replied, "snakes and lizards and crocodiles, they're all wonderful. Unless they bite."
GMA started standing up from the chair he'd been sitting it. "Wanna see my ... trouser snake?"
"I don't think I've heard of trouser snakes before, but I'd be very interested in learning."
GMA finished getting up and rather unceremoniously dropped his trousers, exposing his throbbing, yearning manhood.
"Oh," doctorlit said, glancing at GMA's member. "I can sow you something much more impressive."
"Hm?" GMA purred curiously.
"Oh yes, I can show you a whole world of wondrous snakes." doctorlit replied, rather excited. "I've been meaning to offer for a while."
"Do go on," GMA said, his rod stiffening.
"Well, first you'll need to put your clothes back on." doctorlit said. GMA pulled his pants back up, a bit confused by where this was going. "And then I'll show you my snakes! And my lizards! And all the critters!"
"Sure," GMA said unsteadily, unsure if he was being turned down or not.
And so, a while later, doc was giving GMA a zoo tour, with particular attention paid to the reptile collections, since GMA was, after all, a lizard wizard. GMA even got the opportunity to handle some snakes, really caress them and feel their firm bodies ... and also give a python a rat. Sadly, the dik-diks were feeling shy, so those puns never went off.
Eventually, it had gotten late, and doc had somehow run out of critters to enthusiastically show off to GMA (who was very much enjoying himself throughout), and the two of them went back to wherever they'd been.
"Just to check," GMA asked, after they'd gotten back from the zoo, "were you turning me down for sexytimes earlier?"
"Wait what?" doctorlit replied, freezing up a bit. "That's what you were getting at? I thought you were making a weird joke and wanted to see my snakes. Maybe that you'd been corrupted by all the badfic."
"The fact that I took my pants off wasn't a big giveaway?"
"... yeah, not sure how i missed that. Pretty obvious mating display." doc said. "So, uh, sure, maybe next weekend? Not tonight though, I have work tomorrow and need to get some sleep."
"Works for me," GMA said, turning to head out the door.
"Actually, wait, one more thing," doc said. "I, uh, have ... two, like some lizards. It doesn't really come up, but you just asked."
"That's no problem," GMA said. "I know a whole lot about lizard secks, and I'll be sure to brush up before I see you again."
doctorlit sighed in relief, then yawned. "Good. I'll see you around then."
"Bye!"

/be made to feel plausible, in the case of some types of AUs.
For example (I unfortunately don't share any of the fandoms you've mentioned, so I can't tailor examples to them), let's say I want to write a Harry Potter story where Harry and Draco, who mostly hated each other in school, become friends as adults. I could just write a friendship fic without explanation...or I could show (or briefly mention details here and there to build up a picture of) how the war changed Harry's perspective on Draco's level of badness a little and made the school enmity seem rather minor, and how Draco slowly came to realize that Harry was treating him much more civilly whenever they met and wasn't going around smugly bragging about defeating the Dark Lord, which, actually, was something Draco spent most of two years practically praying would happen...and they eventually wound up in a position to talk, and found a few more things in common, maybe apologized a bit or otherwise verbally put their school years behind them...and wound up in a tentative friendship that's growing stronger with the years.
That's a type of change that requires explanation, since it's the opposite of most of what's shown in canon, but not very much by way of an AU, since it's happening during a time we see very, very little of.
However, if I want to go full AU...
Let's say I want to write a fic where (and I'm cheating here a little, because I've done this to a certain extent already) I want to do a crossover fusion fic, in this case between Doctor Who/Torchwood and Harry Potter. I want to take a bunch of characters from DW/TW, and see how they'd fit into the Potterverse. What I have to pay attention to here is making them make sense as characters within the Potterverse without losing the essence of who they are in their original canon. Any big changes should be explainable, and the reading experience should feel, as much as possible, like we really are seeing these same characters as they would have been if they'd been born into a different world. Why? Because that's so much more satisfying than retaining a couple of the traits so the characters are more or less recognizable, while unnecessarily losing a lot more of who they are. I want the reader to feel like they've been given an AU twist, not that I've plopped somewhat similar characters down into an AU but lost the depth of the original characters.
(Parody and crackfic fall under a different category--at that point, just about anything goes, but it should be wild and/or funny. I'm sure someone else can better explain the line between goodfic and badfic in that category; I can identify it, but not really put my finger on it enough to explain well.)
Overall: the difference between goodfic and badfic often comes down to how well you can capture the original or how well you can explain or justify your changes. If you have one or both of those down, or mostly down, then, writing quality and story balance aside, you'll probably wind up with a goodfic. To get started, come up with your idea and start thinking about how it could come about!

PS: Bouncing ideas off other people can be really helpful in this process, and fun if you have someone who's really into it, though this isn't a must. Just a tip. Works especially well if you can workshop the idea together--i.e., if said person isn't afraid to suggest things or point out weaknesses that could be strengthened. They should absolutely not be putting you down or making you feel bad about your idea, but someone who semi-automatically joins you in adding a constructive criticism side to the excited idea planning session can be fantastic.

Funnily enough, this post probably exemplifies who I am: started off intending to just give the basic idea (hence 'on one foot'), added in detailed examples on a whim, and am now writing multiple post-scripts. “Hey Cicada! I brought coffee,” Silv said cheerfully, holding up a thermos.
“Sweet!” Cicada said. “How far did you get?” She held up the book in her hand for emphasis.
“Uh. I might’ve finished it already?” Silv said sheepishly.
Cicada laughed. “Same. Is doctorlit here yet?”
“No, not―hey Doc!” Silv interrupted herself.
“Hey!” Doc waved. “Have you guys finished it yet?”
“Yeah―” Cicada started, but was interrupted when a surprisingly buff elf ran past, shouting something about ‘Kaitlyn, my love!’
“―wha?”
“Seconding that. What?”
“I don’t think the laws of physics are affecting his hair,”
“Oh, don’t worry about that,” Doc said as he sat down. “It’s just Huinesoron.”
“That explains nothing,” Cicada said pleasantly.
“Don’t you know that it’s shipfest?” he asked.
“Oh, shipfest!” Silv exclaimed. “I completely forgot about it. I don’t think anyone wrote about me in the last one.”
“I haven’t been around for a shipfest yet,” Cicada said. “What are they like?”
Doc pointed to where GMA was running around, being chased by what looked a lot like a humanoid dragon.
“You’ll never take me alive, shpxer!” he shouted gleefully, still running.
“It can get strange,” Doc said, understating things just a bit. “You might want to watch out for corsets.”
“I’ve been in a corset before, they’re comfy,” Silv said absentmindedly. “I prefer underbust corsets to full ones, though.”
“Someone is probably going to write that now,” Cicada pointed out.
Silv shrugged. “Are we still going back to my place for dinner?”
“Definitely. Taco night is my favorite,” Doc said. “So what did you guys think of the book?”
“I like the ending,” Cicada offered as Silv poured them all cups of coffee.
“The battle was really something,” Silv agreed. “I especially like how all the character arcs wrapped up.”
“What about the twist? I thought it was pretty good,” Doc said.
Something caught fire in the background.
“Eh,” Cicada said. “Could have been better.”

It's never explicitly stated what class Okuyasu is in iirc, but it can be assumed that he's a first year like Josuke. However, Japanese classes are typically labeled by the year and then another number or letter (think class 1-A from My Hero Academia). Whether the second part of the class label means that a particular class is academically or generally better than another in real life is inconsistent, though, as far as I can find. Sometimes it's randomized, sometimes it's by name, sometimes it's by the teachers deciding who goes where, etc.
I can't find anything on what specific classes Japanese high schoolers take, but it seems like they do at least take science classes, so you could probably fudge it a bit if you wanted.
As with question two, you'd probably be fine to fudge things a bit.
That's a pretty general question, so I'll post a couple of resources. Here's one. Here's two. And here's three. Hopefully those should be enough for you to learn what you need to know. Also here's a handy chart for if you need/want to know what age is typically in what grade in Japan.
From what I can find, that would definitely be pretty unusual. There isn't much to go on for how punishments in Japanese schools work, but there seems to be at least some form of detention a student might be required to go to.
It seems like corporeal punishment was relatively rare in Japan even in 1997, so whether or not a teacher would be punished for hurting a student (and what said punishment would be) probably depends on the severity of the injury and whether or not the student in question reported it.
All in all there's not a ton of information about your questions online, but give that Jojo is an anime, you'd probably be fine to fudge a few details/throw in a couple of anime tropes if you need to to make your story work. Good luck!
